Midfielder Paul Scholes was taken off after just 15 minutes with a knee injury which Sir Alex Ferguson, the United manager, later said looked to be ligament damage, while Wayne Rooney, who had opened the scoring in the first half, also had to be replaced.
United, with 18-year-old Brazilian Rafael Da Silva making his European debut, were always too good for the Danish champions and despite a promising start, when lone striker Marek Saganowski won a throw in a dangerous position, Aalborg looked out of their depth.
After that early scare, Nani blasted a shot at Aalborg captain Thomas Augustinussen, Scholes failed to control Nani's corner when the Portugal winger picked him out on the edge of the area and Berbatov fired wide of an open goal after five minutes.
Cristiano Ronald put Karim Zaza, the Aalborg goalkeeper, under pressure, half-blocking his clearance and the rebound fell to Berbatov, who should have done much better than prod the ball wide even though he was in an awkward position.
Zaza continued to be kept busy and Rio Ferdinand forced him into a fine save after Nemanja Vidic had flicked on Nani's corner. It seemed a case of how many United would get rather than a question of whether they would score, but they had to wait until the 22nd minute to break the deadlock.
Ryan Giggs, who had replaced the unfortunate Scholes, was the provider as he slid a pass through the Aalborg defence that Rooney raced on to before slotting home.
Aalborg had a chance as Andreas Johansson failed to get his header on target as he tried to turn home Martin Pedersen's cross, but normal service was resumed as Nani went agonisingly close to netting another for the visitors.
Berbatov was not far away from getting on the end of Rooney's deep cross, then Zaza was lucky not to concede when he failed to hold a Ronaldo piledriver, and Steve Olfers did well to get a block on Rooney's near-post effort after Berbatov had provided the low cross.
The corner eventually fell to Giggs, who curled an excellent cross into the box, but Berbatov was unable to get his header on target.
Aalborg were keen to make an impression at the start of the second period, although Johansson made too much of an impression on Rafael as he charged into the teenage full-back.
Neither Rooney nor Ronaldo got enough power into crosses that failed to beat the first man and Nani got only marginally nearer testing the Aalborg defence with a shot that cannoned away before it came close to Zaza.
Thomas Enevoldsen fired over at the other end, then Ferdinand cleared a dangerous Curth cross before Curth was booked for upending Da Silva.
Aalborg were enjoying their best spell of the game but any hope of a comeback was quickly dashed as Olfers rolled a pass across the home defence to Augustinussen.
The home captain made a complete hash of things, though, succeeding only in teeing the ball up for Berbatov to smash a first-time shot past the stranded Zaza.
Carlos Tevez replaced Rooney shortly afterwards and quickly had a goal disallowed for handball.
Giggs and Ronaldo both fired into the side-netting before the end, but Berbatov did add United's third, turning home a Ronaldo cross.
