The visitors were clear underdogs for the Group F opener at Lokomotiv Stadium but Viktor Fayzulin's 30th-minute effort was the only difference between the sides with 12 minutes remaining.
O'Neill still harboured hopes of a surprise, but they vanished when the referee awarded a penalty kick against Craig Cathcart.
